No - CIS does not come under RTI at all.
I use Moneysoft for payroll and CIS - but I only submit my RTI for payroll via Moneysoft. I submit the CIS returns direct into the HMRC site, however, I generate the sub-contractor pay certificates and figures that need reporting via Moneysoft. It may be that MyPAYE is intended to be used in the same way?
